fixed "grep: resources/seqid2taxid.pathogen.map: No such file or directory" error, added resources/seqid2taxid.pathogen.map, and parameterized it in config/config.yaml

@percyfal I also added "samtools index" in the damage.smk rule in order not to get a message from mapDamage that index file for a bam-file is missing
