Since the move of Singularity to the Linux Foundation and its renaming to Apptainer (with SingularityCE remaining at SyLabs) and our previous writings on the scientific community generally preferring Apptainer it's time to move the material in the same direction.
It's mainly renaming or switching mentions throughout the material, but the Snakemake material might need some extra review. As far as I can tell you still specify using Apptainer with --use-singularity, but the documentation is a bit unclear. What are your experiences, @johnne?
