Clean up python post processing #263

At the moment, there are a lot of lines of code in the post processing (especially writing netcdf files) that could easily be generalized and simplified. At the moment, the code is just big and unwieldy and that could be improved.

A version 2 is now running. This is the major overhaul requested by this issue. Some other cleanup efforts may be needed moving forward but I am happy with the progress so far. For now I will close and include any further cleanup as its own issue.
