Assembling a virus specific Cdd database speeds up the analysis and simplifies the motif check steps.

setup.sh create an endovir-specific cdd database.

However, directories and names have to be now sync'd somehow.

I guess it goes into the direction of an setup script which creates a JSON with the required paths etc.

Shifted more initial setups into setup.sh.
