I put the manuscript folder at the top level for ease of access and added it to the .Rbuildignore. But this means the maunscript is not included in the build and installed R package. So, consider moving the manuscript either to inst or maybe as a subdirectory of vignettes. The data directory should probably also be moved into inst, although I would prefer to not store any data in the R package.
