NVP: Nearshore Synthesis - Harlequin Duck Liver Tissue Sample Data #40

Report here:

http://www.evostc.state.ak.us/Store/FinalReports/2011-11100808-Final.pdf

Data description:

14 disorganized data tables with varying versions and reruns.

Data contain liver biopsies preparation, protein analysis and sampling results of hepatic7-ethoxyresorufin-O-deethylase (EROD) activity (pmol/min/mg protein) of ducks captured in Alaska during 2000, 2001, 2002, 2003 and 2005. The report's main purpose was to compare the EROD activity in the ducks captured in oiled and non-oiled areas over time to ascertain the exposure to residual Exxon Valdez oil over time.

List of data tables received:

We do not have data for 2011 for comparison (year the report used to compare over time), and the data we have do not give us information on the geographical regions (oiled or non-oiled), age, sex and mass of the duck samples, which was mentioned in Dan Esler's results. There are also a number of difference versions for some yearly data (reruns, UCDAVIS results, WHOI results, Alaska Sea Life Center (ASLC) results).

Latest as of 19/4

Started cleaning some of the 2001-2002 data, it's messy as they are in xls and have much more detailed variables of the liver biopsies, could not match the duck's sample identifiers so I think each year has to be stand alone data, and not merged. Will continue tomorrow with listing questionable variables.

Notes for 22 April (in italics):

List of data tables received:

Merged them as I could find matching bird id for results from both labs, but data table does not specify if the samples were taken from an un-oiled or oiled area, bird gender and age.

I am not sure if 2001-02 is 2001-2002 or 2001 January. Does not have date column in the data. What is ND? (unit: LOD pmol/min/mg)

Sex of each bird was determined by plumage and cloacal characteristics, and age class was determined by the depth of the bursa of Fabricius for females and bursal depth and plumage characteristics for males. Age class was summarized as either hatchyear (HY), i.e., hatched the previous breeding season, or after-hatch-year (AHY). Numbers of individuals used in analyses of CYP1A induction are indicated in Table 1, by age class, sex, and area (oiled versus unoiled).

Could we obtain these information from Dan Esler, since we have the sample id of each bird? Think it will be useful. Now, all we have are protein amount, liver weight and EROD sample for each sample observation (identified by bird id).

This one just has three variables: Band(bird id), Area(dichotomous: MON or NAK), EROD. Do not know what year this dataset is from, no indication from the file name either.

This one just has three variables: Band(bird id), Dose(dichotomous: control or oiled), EROD.

Email Dan Esler near-final data table and list of questions asking for

Will await to hear back before publishing on GoA.

This isn't a priority for current analysis, but should still be finished and archived.

this data set is now public https://goa.nceas.ucsb.edu/?#view/df35h.18.4

another attempt is being made to contact the PI before it is published with a DOI

Emailed Dan to his USGS email address. The message is posted below.

I’m messaging you because our team has not heard back from you for some time, regarding the Gulf of Alaska posting linked below. https://goa.nceas.ucsb.edu/#view/df35h.18.4

Sandy, whom you’ve previously been in contact with, is no longer working with us so I’m reaching out to see if we can resolve this.

She noted that we had asked you for the following before we make the listing published with a DOI:

  1. Formal definitions for all column names
  2. Clarification of certain terms
  3. A bird ID table
  4. And a clear date format

Lastly, I noticed that the .csv seems to have special character errors in some column headings. This file format does not support many special characters (non-alphanumeric).

Please let us know if you are satisfied with your current listing or if there is anything further we can help you with.

If we do not hear from you in 2 weeks time, we will publish with a DOI as-is.
