You would have to merge them since the current version of HECIL supports a single file for each read type.
Thanks Olivia

Hi, So i have 2 libraries of short reads and 4 files of long reads and i am meaning to use all. Is it possible i can use more than one file for both short reads and long reads arguments in the script? Something like this for example:
python HECIL.py -l LongRead1.fa -l LongRead2.fa -s ShortRead1.fq -s ShortRead2.fq -len 202 -o Out
Or do i need to merge the short reads libraries as well as long reads files before using this tool?
