update SNP-selection vignette to fix #193 #195

This should work with pcadapt version 3.0.3, which is current on CRAN.

Things I changed:

add setup chunk that changes working directory to project root (This seems to work well and I think will be less confusing than the previous way of having a phantom loading chunk)
modify data loading to one chunk
modify note on transposition
add specific chunk for writing the matrix to a temporary file for pcadapt
remove transpose = TRUE
remove extraneous line
