Added a chapter (1.17) with corresponding figures and references to describe the logging module.

@ckoven You are welcome. I just saw your comments on the need to include updates in NGEET/fates#454. Do you want to add that into this chapter? In that case, feel free to modify the title of the chapter to be broader. Thanks.
