Repeated folders need merging #1

There are duplicate folders for the repo on GitHub and shared drive: code and Code, input and Input. Need to merge to lowercase versions only.

I attempted to merge or rename the files on the SET directory but the files are currently in use so that failed. I tried to directly change the folders on the repo and I do not have permission. Suggest @Spatiotemporal-Exposures-and-Toxicology to check if the files are open in an instance of R somewhere.
