ABC vs neoseg is not recorded in parameter file #3

The choice whether to run neoseg or ABC is not stored in the parameter xml file and thus by default ABC is always on. Only the GUI version allows to change this.

It was detecting it before, but did not update the parameters corrected. Corrected now
