Interesting suggestion. Yes, could be logical in some cases. Our initial focus was on the predicted metabolites and therefore the panel with resulting molecules is on top. But if the structures are from a database, I agree with you.

I guess my argument for switching the order around is that the LC/MS data is the starting point of the whole analysis, hence that should go near the top. You then interpret the data, the results of which are presented in additional widgets.

I'm not competely sure but I think Fragments should come before Molecules (and therefore Fragments should be to the left of Molecules). Currenty the implicit chronology of the interface is a bit like watching a movie backwards.
