CI Namelist and mkmf updates #17

Description

This PR brings in :

namelist updates to the RTS/CI scripts
latest version of the mkmf submodule
updated checkout script to latest FMS release

Fixes # (issue)

How Has This Been Tested?

Tested on Parallelworks and Gaea. Used the RTS/CI runscripts.
