Add domain position arguments to diag_axis_init calls

This updates ESM4-maintenance to be compatible with fms2_io. It cherry-picks @nikizadehgfdl updates that are needed in sis2. This needs to be updated for the EMS4 public model

This PR is needed for MOM6-examples #349
