nacelleSampleDistance and towerSampleDistance are applied as offsets in x, which presupposes that flow is in the +x direction.

Yes, initially they are. The rotor coordinates are offset from the base in the +x direction too. Then when the turbine is yawed into position, all of these coordinates, including the sample coordinates are yawed too.
