[Request] Update for Snakemake 8 #12

Snakemake 8 did change quite a few things and the workflows stuck on using snakemake 7 COre and subworkflows as well as additional tools (hello asssembler) should be updated asap.

Backward compatibility with snakemake 7 maybe possible but shouldn't be required.

There are compatibility problems with the ABC pipelines, may have to wait for them to be updated first
