The rail layers (in supporting-layers) are added before='waterway-label', same as the geom layers. So whichever is added last is on top.

This means that if you turn on rail, then switch maps, the rail is covered by the new geoms.
Consider using before='water-label' for the rail layers so they're visible when you switch maps.
