Definitely:

AI-derived features for cohorting (image processing)
Optimized refinement of reference profiles from scRNA-seq. (i.e. platform effect estimation)

Maybe:

Workflows for hard cases like multi-tissue semi-supervised
Looking at cell images during anchor selection / in general throughout the workflow
Workflow for using markers to define anchors (would have to omit the markers you use for anchor selection from the EM algorithm)
