Setting up the server (creating a folder for the server, placing craftbukkit and the associated bat file that boots it - starting the server to get the directory setup - closing it down - then placing the nethergate and persistence mod) and then building the portal triggers the spawn of the nether area and it works. After the server is restarted all portals cease to work. I have tested this several times with just nethergate and persistence.
I have tried on shutdown to delete the persistance directory and the nether folder. This did not work either. It seems to only work on a fresh server.
