Address Issue 145 (Container Cleanup) #146

Addresses #145.

Combine compose files so that multiple need not be specified at a single time
Remove "docker-" from "docker-compose"
Change Dockerfile to Containerfile
Send logs to stdout instead of files (MySQL still needs to be sorted out)
Add startup commands in entrypoint
Fix a couple issues with migrations
