In RTD or whatever the cool kids use these days. Document:

[ ] Introduction with typical use cases
[ ] Input variations. Samplesheet, adapters, parameters.
[ ] Outputs. Each file and each line explained
[ ] Others. Troubleshooting? MQC integration?. Custom adapters.
