Update to GATK 3.2 #10

There is a new GATK release out.

The update was done in 11292e3241c0699cc92a1188edefb479ee58fb3d, and contained a lot of namespace refactoring. Everything seems to be working fine now, though.

Perhaps @vezzi wants to have a go at actually running this in the next few days and report back if everything seems to be working? That it compile should be a good sign, but it doesn't mean that it's 100% sure everything is on the level. I will also run through the WholeGenome pipeline and make sure it's alright asap.
