Where are you running byobu? Locally on Cygwin or remotely? If the latter, on
what sort of host? Sounds like it could be the same as issue 366, with key
sequences getting split up along the way somewhere and
The interesting comparison would be with Cygwin's xterm, because the console
works quite differently and has different keycodes.

I am running byobu on a remote server (Ubuntu 13.04) over ssh (Cygwin) and I
run into the same problems. Sometimes keystrokes work, sometimes one has to
press multiple times to make a change.

I found that switching Byobu from Tmux to GNU-Screen helps with it recognizing
all of the keystrokes, although some keys aren't working such as splitting with
Shift-F2

I can confirm the shift-F2 key combination does not work. (it writes ~ instead)
Windows 7/Cygwin/mintty connected via ssh to Centos 6.8 server running
byobu/tmux
