open search: wrong precursor mass tolerance #58

Describe the problem

I want to do an open search from 0 to 1000 Da precursor tolerance. I set precursor_mass_lower = 0 and precursor_mass_upper = 1000. However the modification list contains range from -500 to 500, like the default settings. Am I doing anything wrong? How can I solve this issue? The aim is to use MSfragger for the identification of protein-RNA cross-links. Thank you in advance!

Hi Thomas,

Can you attach the output from the GUI? Also, check to make sure you have the latest version of MSFragger - you should be able to update it from the GUI or manually via our upgrader site (http://msfragger.arsci.com/upgrader/).

I am using the latest version: MSFragger-20180316.jar

I attached the output files, except the pep.xml, since its too big for e-mail.

Turns out the philosopher that is used to process the MSFragger output is currently only restricted to the -500 to 500 range (you should still see your crosslinked peptides in the pepXML output but they are not being correctly summarized in the philosopher reports). We will be releasing an updated version of philosopher which does not have this limitation in a few days.

Just a clarification; Philospher will process all the results from your search, regardless of the delta mass. The current restriction of 500 Da is only applied when Philosopher tries to map the modification mass to UniMod. This restriction also affects the mass binning, so you will not see those PSMs on the histogram. If you open your PSM table you should see all those observations there, independently of the mass difference.
