Fixes for security warnings #14

@scrook @JustasB There are some warnings here: https://github.com/NeuroML/NeuroMLWebsite/network/alerts for Ruby bundles which have to be updated. Changes are in this pull request (tested locally), but these require the version of Ruby on the nml machine to be updated to >2.0 (currently has v1.9.3).

Thank you @pgleeson. I will need to work on upgrading the nml-db ruby version and fix any breaking functionality. I'll create a separate nml-db issue and I will merge this PR after I upgrade machine ruby version.

Professor Gerkin just updated it to 2.5.1, and we can close this issue.
