Does anyone no how to fix it.
check the master requirements for the mods getting disabled, IIRC NMM will disable a mod from the list for missing masters. also make sure the file containing the list of active plugins is not still set to read only.
How do I check for missing masters and how do I check to see if it is not set to read only.

You can use Loot, or Wrye (both are available on the Nexus websites) to check for missing masters as well as conflicts between mods. I am guessing that you are not familiar with modding in general, so I suggest you read the documentation for the programs, as they do take some practice to use effectively. Loot is a must use tool if you use multiple mods. it will allow you to sort all your mods easily so they play nice with each other and give you a good starting point to use, Wrye which is a good tool for mod management as well as for making bash patches so that mods use the same values for items that are used by both mods. And then there is FO4Edit which is a very good tool for modding in general but is exceptional for adjusting mods to work well for your setup. FO4Edit is something like the construction set but it's more stable and much easier to use in many cases.
Thanks ghostwalker, I used both of the tools lol now my mods stay enabled and it also fixed some of my mods that didn't work.
Every time I enable a mod it works fine but when I exit NMM then go back in it and keeps disabling some mods and its always the same mods.
