The why; Installing "detailed maps" and "new biome map" for subnautica through vortex breaks those mods but manually installing these mods they work as intended.
The what; Can you please add a setting or option so that actual files are installed during deployment instead of shortcuts but only for it to only affect specific games?
I mean, I love the way that Vortex manages mods, it seems perfect for games like TES 3, 4 and 5 and fallout 3, NV and 4 (purpose built?) and I do not think anyone wants to decide how each individual mod gets installed on deployment (although we do have to click "elevate") but if the option is their for Vortex to completely install a games mods rather than managing them, on a game by game basis, it would solve some issues.
Vortex doesn't use shortcuts, it uses symbolic or hard links (according to your choice).
And for hard links I can guarantee you 100% that they work with every game.
