Various small fix #3

These are some small fix I needed to make the script work in our setup at Arduino.

I am planning to rewrite gpgit in python to make it way more flexible. The development of this will take some more month to go, as I am doing this also as project for university. I will wait for some other possible fixes from your side for the bash script and then merge it later. I hope python will also work for you in the near future.

I've pushed another fix for command line parsing, this is enough to use the tool for our setup in Arduino.
