In the function plotMutProfile, the colors of cells indicate the status of mutations for "SP" (Shared pattern: Public/Shared/Private), "CS" (Clonal status: Clonal/Subclonl) or "SPCS" status. However, users may want to show the alterations status of mutations (nonsynonymous, stopgain, stoploss et al.), which are available in the MAF files.
Therefore, could you add a parameter in the plotMutProfile to show the alterations status of mutations.
