VOWL equivalent classes have a double circle border around a single class (that is defined in
the ontology namespace and then other equivalents are listed in the next line), but this (double line borders) is not natively supported in yEd. For now, this is drawn similar to VOWL's "Subclass of" relationship. This approach also supports/allows for the equivalent/disjoint class being an anonymous blank node. In the case of an anonymous blank node, there is no "equivalent name" to be inserted in the second line of the node label.
Another incompatibility with VOWL is the lack of interactive highlighting - the change of the fill color for a hovered element, or the change of the border color for a selected element. This is not natively supported by yEd, although the fill color of an element changes when it is selected (but the border color does not change).
Lastly, when an abbreviated label is displayed (with ellipsis to indicate additional text), it should be possible to see the complete text in a tool tip or sidebar. This also is not natively supported in yEd or any static image.
