PR to update codebase #2

This is a PR to clean code and add small features. This will also be used as the PR for complete overhaul of file structure. Those first commits created pre-commit hooks and requirements-dev.txt. Also cleaned code and small syntax fixes there and there. Please NOTE, this code is NOT tested yet
