Goal: to make graph output of Generate_graph.py immediately compatible with Bucky requirements. Changes based on APL scripts that were previously used for conversion.
Output graphs should only differ compared to previous version due to difference in order of computation of different variables, and removal of a few variables that are not longer used in the Bucky model
