As lots of people have problems with PicoFlasher v3 firmware (e.g. https://github.com/X360Tools/PicoFlasher/issues/4 & https://github.com/X360Tools/PicoFlasher/issues/16), an easy work around would be to switch back to v2 firmware (as long as you don't need the eMMC support). J-Runner currently insists on v3 firmware, but can be easily made compatible with both v2 and v3, by selectively disabling eMMC support if v2 firmware is detected.
