This is intentional. When you scoop small items, they're packed into normal storage. When you dock, they're repacked into your "safe".

Whenever I scoop up gold/plat/gems, I "loose" a unit of cargo space.
For example, I have a 25t cargo hold (CobraIII + extended hold + 2 passenger berths).
I currently have 1t luxuries, 17t computers, 3t machinery, 3t furs. This comes to 24t total, so should leave 1t free space.
I scooped up 1 pod of gold from a priate, and got the "cargo bay full" message (and the fule scoop icon changed accordingly, and my manifest now read "Cargo 25t (25t)".
Once I docked with the space station, the manifest correctly changed to "Cargo 24t (25t)", and I was able to buy another tc of cargo.
This has happened on at least one other occasion, but I'm not sure if it happens on every occassion I scoop gold/plat/gems.
