Further improvements and bug fixes to FAST.Farm case generation #15

Main changes include:

Add the ability to specify which AMR level the boxes will be placed (default is 0 for low-res and finest for high-res)
Fix on boxes requirements (see https://github.com/OpenFAST/openfast/issues/1822)
Handle complex terrain with the bottom of the boxes consistent with the farm requested

Other smaller changes:

More descriptive docstrings on some functions
Longer error messages with more details
Better error/warning errors
Smaller fixes and improvements

This is a draft PR as I will continue to work on it. Submitting as a draft for visibility.

I've made some progress in fixing issues and making general improvements to the toolbox when it comes to FAST.Farm case setup. I think we should merge this in and then open other similar PRs with more fixes/features. I don't want this PR to become huge.
