Deleted all old repository files for 64bit pwiz, added new files from windows64bit installation.

Is that sufficient?

Copy/Pasting/Replacing of 3.0.11252 into pwiz-bin folder on a VM with clean OpenMS-head installation and converting of a test file worked without issue (i.e. same output between versions).
