Nice. I like it. Bars are a bit thick for my taste. Could you add the unaligned/unmatched peaks in a grey/slightly transparent color in the second plot as well? Or a third plot?

Pretty cool but might get superseded by @matteopilz PR that adds basic plotting to pyopenms

Yes, I saw his PR yesterday evening. Should we merge for now and then switch to @matteopilz functions later on?
