Update build_proto script

Now the script is capable of fixing and moving the protobuf files automatically, and I also updated the readme to properly name the folder as mira-project and not miracpp

Would prefer to leave the manual section about moving the protobuf files (in case people want to move their own), but otherwise looks good.
