but when I try to reconcile in phylografter, only the first two words are accepted "Candidatus Caldiarchaeum"
Candidatus is 'candidate' taxon -- like a provisional taxon. There are hundreds of such taxa on NCBI and many are included in phylogenies. It would be nice if phylografter accepted/recognized all three names for these species.
