(Moving an old known issue out of my email and into this issue list:)
Paul Kirk wrote privately in October 2015 that the correct list of accepted fungal species is in CoL and Species Fungorum. What we (and GBIF) present is the nomenclaturally complete list from Index Fungorum, which has many old names that are not useful or wanted. If Species Fungorum does not contain a taxonomy, then the source we want for Open Tree is the species from SF together with the taxonomy from IF (as amended by Gazis 2015).
The no-longer-accepted names need to be suppressed when we import GBIF and IRMNG - we don't want them to reappear after taking such care to exclude them.
