Sent in email to JAR on 2014-01-30.

1) Chaetognatha should be in Protostomes 2) Platyhelminthes should be in Protostomes and Lophotrochozoa 3) Myzostomida should be in Annelida and Polychaeta 4) Gnathostomulida should be in Protostomia and Lophotrochozoa 5) Acoela belongs outside Deuterostomia, but still in Bilateria 6) Xenoturbella belongs outside Deuterostomia, but still in Bilateria 7) Nemertodermatida belongs outside Deuterostomia, but still in Bilateria 8) Stauromedusae should be a class (Staurozoa; Marques and Collins 2004) and should be removed from Scyphozoa 9) Prionodiaptomus should be inside the Copepoda

For Acoela and affiliates, the reference is Edgecombe, Gregory D. (06/2011). "Higher-level metazoan relationships: recent progress and remaining questions". Organisms diversity & evolution (1439-6092), 11 (2), p. 151. (found this via wikipedia). The clade to move is called Xenacoelomorpha, and it just pops up one level, from Deuterostomia to Bilateria.
