Fix parent relationships for added taxa #141

When taxomachine was reading addition documents, it failed to set the parent link for new nodes in the graph database, meaning new nodes were not showing up in children lists and their lineage was empty. This PR fixes that.

This PR also updates the tests to adjust for some changes to the opentreetesting.py library.
