Just tried this again a few weeks later, and it actually worked like a charm! Closing this since apparently Google fixed things on their side (or at least that's my best guess)

Google recently updated the Messages app and Messages for Web to allow pairing between the two via signing into the same Google account with both (called "account pairing"). However, attempts to use this new pairing method in the Android Messages for Desktop app fail during the sign-in process after entering in your email, apparently due to Google's security restrictions.
To Reproduce Steps to reproduce the behavior:
Expected behavior The Android Messages for Desktop app behaves the same as the https://messages.google.com/web page, and users are able to sign into their account via the app.

Additional context Something I noticed - Google only lets you use one pairing method across all devices. So, if you pair your phone with one device this way, you must use account pairing for all additional devices you wish to pair. So, basically, you can use either account pairing or QR pairing for all of your devices, but not both.
