We could easily add support for add multiple content types to Taxonomies (similar to how this is possible for menus, but restricting the content types via settings)

Do you mean if we have for instance Faculty & Department content types, so we could able to do something like this:

Computer Science & Engineering
- Computer Science
- Computer Information System
- Computer Engineering
Biology
- Biochemistry
- Pathology
- Pharmacology
Engineering
- Electrical Engineering
- Civil Engineering ... etc
