Unable to flash MTK GPS via USB port in APM IMU shield

What steps will reproduce the problem?
1.Connect USB cable to IMU shield
2.Load sketchfile to comunicate between USB and GPS module
3.Try flashing the GPS module using the flash tool

What is the expected output? What do you see instead?

Flashing does not occure, instead I see an error saying the follwing:

[Flash Download]
Fail!!(Download) BROM_CMD_START_FAIL
[Finish]
Take(5) secs to test.

What version of the product are you using? On what operating system?

I am using aruino IDE 0021 to program the APM (also tried using arduino IDE 
0022) on a wondows 7 32 bit OS

Please provide any additional information below.

The documentation has been changed and no longer advocates using the pass 
through code.  To re-flash the GPS you have to connect it direct.
