Thanks for posting! I have seen this behavior too.
This mod does not affect the parachute code, except to make parachute parts much lighter (based on the mass numbers I found for the Gemini parachutes). I think this is just a case where the stock Juno parachute code decides that the craft is not heavy enough to exert proper downward force to keep the parachute open. This problem was even worse when the parachutes were stock mass (you can fly very light craft in the stock game to verify this).
I can look into patching the parachute modifier in a future release, or we can see whether the developers want to reexamine their parachute equations.
In the meantime, a workaround is to set the deflated radius equal to the inflated radius for main parachutes. If you do this, you'll definitely want drogue chutes to slow down or the mains will break on deployment.
