This pull request mainly updates the cell line subtype prediction scripts. We use the combined global + phospho model to assign subtypes on new datasets. Alluvial plots are made according to the metadata of the dataset to show the distribution of subtype.
It also includes scripts for the GSEA plots by subtype, as well as the PeCorA/Pepide+Protein+Subtype interaction working scripts.
Overall the PR contains aggregate changes to the scripts, so it is large.
