Fix channel priorities in conda environments.

Recent versions of snakemake use strict channel priority when building conda environments. This causes some of our environments to fail.

• for each environment, re-order channels
• test in a clean environment with conda config --set channel_priority strict
• test end-to-end with recent version of snakemake in a clean environment
• update documentation
