FTP issues #87

Previously in #79 FTP links were removed in place of HTTPS links. Some people have the reverse issue, So add in a flag to decide on which to use (also for Afanc/Kraken using FTP vs rsync).

update Readme also to ensure people know they can download refseq_assembly_summary.txt as ftp or https
