(at a glance; I validated PA2011-Nicotine_Pathway_Pharmacokinetics.owl):

beteer use "Taxonomy" instead of "NCBI_Taxnonomy" as the UnificationXref.db value;
better use more specific Xref.db="PharmGKB Gene" (as in MIRIAM) instead of ambiguous "PharmGKB"...
many SmallMoleculeReference have no xrefs (would be great to have ChEBI IDs there...)
